Botting and Match Manipulation

I saw where 3,700 accounts were deleted for botting and match manipulation. What exactly is that and how did they do that?

I'm guessing you mean Guild Wars.

ArenaNet has a connection to your game client, as they would have to for you to play on their servers. So they can check key presses and chat logs and everything. Match manipulation can involve many things, such as intentionally losing for a fee, or other such things that don't involve 2 teams trying to win.

Botting is when you get a program to play for you, and it is detectable.

Both are against the EULA for Guild Wars, as well as ArenaNet's right to suspend anyone's account for any reason for any length of time. However botting was a problem in PvP recently due to the spread of a botting program that was easy to use by anyone. So they suspended the accounts of all the people caught cheating and the numbers turned out to be quite high.
